Why not just grab a saw or a file and make that hole bigger?

my guess is that the sub is too deep for the box. Have someone with a sub box computer program design one for you, and buy the MDF and carpet and build it yourself. Someone around here MUST have a box design program.

Well if it is a sealed box then there really is nothing to it. Take the volume that the sub needs and build a box with that much volume. It just needs to have a hole big enough for the sub to go in, and needs to be deep enough to hold the sub. The shape of a sealed box doesn't make a difference.

I think you're finding out why people were trying to get you to buy a not so cheap system, but I digress...

Is the whole too small, or is the sub to "long" for the box?

Bingo. I have a couple of design programs and could help you out. I can also give you tips on the construction (although carpeting is definately NOT my strong point). I know that Hoss is also a very competant builder of car audio and he sure as hell seems to know what he's talking about. I know he could help ya too.
