First thing in the morning or when i havent started the car for half a day my engine has a kind of pulse. Once i rev the motor a few times it goes away. Could this be a clogged fuel filter or something else. Also, SES light is on because my motor is running lean. I have a duratec enginge so we know what we are talking about.

Well, first you'd need to fix the lean condition. Look for vacuum leaks first, or hoses that are not attached. That would cause both the lean codes, and the surging idle.

What do I need to use to find a vaccum leak if it isnt a hose that has come off of its fitting?
