I have a 97 Taurus SHO, and all of a sudden both remotes stopped working, along with the keyless entry.

I also noticed the autolocks no longer operate as well....I have no clue where to even start looking.

The power door locks work with the lock buttons on the doors.

fuse? The gen 2 had a 15 amp fuse in the fusebox, would also have supplied the clock, key chime,radio memory,lights in the glove box, dome light, power mirrors, lights in the trunk....

Sounds like the remote control module died. My wife's Sable did the same thing after some strange altenator surge. I went to Pull-A-Part and found a module and remote in a same year Taurus. Replaced it and everything works again, although now the lock silonoids in two doors are weak (have to hit the button three times to get full lock). On the '99s you climb under the dash and look up above the gas petal, it's the box next to three relays. Yours might be simular.

The GEM is on the fusebox. There's a seperate module for remote control functions.
