I know this is a stupid question. but...
I have a '95 vulcan, and I was wondering why one of the headers links up with the air intake and the other goes to the exhaust.

Both go down to the exhaust. The one that you see linked to the intake is actually lined to the EGR valve. This is the Exhaust Gas Recirculation (somebody correct me if im wrong) valve. What this does is allow some of the exhaust back into the intake and combustion chamber to help keep the temps in the combustion chamber lower as well as reducing the output of nitrous oxide gasses for emissions.
